Do the inverter battery get charged in bypass mode?

Battery charger won't work when an home UPS or inverter is in bypass mode. Bypass switch is used to bypass the input directly to the output whenever a fault occurs in the inverter / ups including a charger fault. If the inverter is switching off or being tripped after a full discharge in a dual battery setup, most probably one of your battery is too low in charge. If there is a significant voltage difference on two batteries then they inverter fails to load as it needed the sufficient voltage to work. A faulty battery may also show the same symptoms. Solution is to check the voltage and charge both batteries individually using a charger or single battery inverter.
