It is about cost, and marketing. Having boxes printed with artwork and logo costs more, but is considered advertising when they will be stored in view of shoppers/public. Also, the built in handles make carrying easier. The flat boxes stack easier, and are cheaper, but less attractive, and there are no handles. Mostly those are intended to be broke open for stocking vending machines or display refrigeration for individual sale.
